Select Save or Save As in the File menu of the Scopira control window, or click on the Save the Map tool button to save the current active map. Saving the map does not save any of the data loaded or created. It does save all the current values in the proponent slots. That means that the RGB image displayed on the Image Quad will be saved. For large datasets, with lots of images, it could mean a lot of storage. Clicking on Defaults in the proponent window will clear the RBG images displayed speeding up saving and loading. However, the map must be run again to display the images.

Scopira maps can have any file extension, though .map is commonly used. Save the file under the name fmri.map. You can now exit Scopira by closing the Scopira/UI control window or choosing Quit from the File menu in the control window. By default, no map is loaded when Scopira starts.

Clicking on the Load Map tool button or selecting Open under the File menu displays the file browser used to load a map. Once the selected map is loaded, the map's title will reflect the name of the map as illustrated in Figure 18.
